I recently received my Lifestyle 135 back from a factory repair.
The issue is that when I select Pandora or Spotify apps from my Apple TV, after about 20 minutes of listening, the TV and Lifestyle 135 unit power down. I suspect this is a setting somewhere, because if I use the Netflix or NBC app from the same Apple TV unit and watch a combination of video and audio, this doesn't happen.
So it's as if the Lifestyle 135 unit detects no activity while I'm listening to music only.

I'm sorry to hear you are having issues with Pandora and Spotify.
With regards to how the system is set up, can you confirm how you are routing audio from the Apple TV to the Lifestyle system?

Would it be possible to confirm the software version of your system? You can do this by following these steps:
If you find that the system is running software version 010903, this could be the cause and this was rectified with a software update. To update the software please follow this guide >> Performing a system update

There have been around 11 updates issued since version 010105, so I would encourage you to update as this may help.

Followed the process with the Bose USB drive by inserting it into the console until prompted to remove the drdive and insert to my PC - which I did - but when I get to the Bose support page after launching the launcher (which is a link to updates.bose.com) and selecting the US, it just brings me to https://www.bose.com/en_us/support.html - there is no option to "continue to software updates".
