2 or 3 minutes is a long time.
Yes, as it has only happened two or three times so far I am only guessing from memory, maybe it’s only been a minute or so.
I’ve been more concerned with completing the set, and as I said, it does come back to normal.
Also, it cannot be the Zoom as it is effecting both channels.

Where are you performing? Is the background noise level constant?
Have you noticed this in different locations?

ST is working off the sensing of EQ perhaps background noise interfering. The thing to look for is repeatability. I do not suspect the zoom but taking it out of the loop just eliminates it from the problem solving. See if you can make it happen and then look at all again, Also then if you can make it happen in another environment. Try to eliminate your environment first and then move to the digital aspect of the S1.
So, whilst performing the system reset I noticed on my “Bose Connect” app that there was a firmware update available. This is downloading as I am posting this message. I will be using the S1 later today, so I will report back soon. Hopefully this will solve the issue!

Sorry for the long delay, just wanted to make sure all is well.
I updated to the latest firmware and fully dis-charged/re-charged the battery a couple of times.
This seems to have cured the problem as I have had no issues since.
