I'm sorry to hear that you are experiencing this problem with your Wave System IV remote.
Does the remote execute any commands at all, such as play.pause and track controls?
Does a dot appear in the system display when a remote button is pressed?
To perform a manual CD ejection please follow these steps:

I am having the very same problem with my less than a year old Wave IV. and yes, the remote responds to other commands but not the CD eject. Will try the method described but would not be a happy Bose customer if this will continue to be the only method to remove a CD-- BOSE: please advise!!!!
